A new flange should be like fifteen bucks... really isn't a problem.

I would just install everything and then take it to the shop to get another flange welded on.

^^ As long as the shop isn't too far away than agreed. Try and find the closest one to you. Since the flanges won't mate (and I'd bet the exhaust and header won't even be the same length and match up), you'll be basically running an open header all the way.

Which means the car will be utterly slow, and really really loud. When I took mine in with an open header, my dad rode behind me and it actually vibrated his entire truck, and gave me a massive headache.

I know that it will be super loud with no power, I've driven in my car for 40mi to my buddys house to get my exhaust fixed. It was horrible, but it's not impossible.
