Call them up and ask how the clutch / flywheel surface looks, and whether or not you should buy a new clutch to replace it. They'll be honest with you as they already have it opened up anyway. Chances are its fried if the synchros are shot.
Umm.. yeah.. so long as the car doesn't have over 60K miles on it, It's still under the Hyundai Drivetrain Warranty. Over 60k miles for 2nd owner means you have to fix it.
It's definately syncros that are out. However, have them drop your oil pan too.
On the Beta Motor, sometimes one of the Crankshaft retaining gaskets can break, which leads to the grinding that you have. Also if you have trouble taking it out of gear, it's a clear sign that you might be having this issue.
If the gasket is broken, you might want to check and make sure nothing foriegn went into the rest of the motor, cause that could lead to a motor replacement.
All of this happened to me. All of it was under warranty. I got a new Tranny @ 60k Miles and a new motor at 63k Miles, all paid by Hyundai. Bless that warranty!

i dont know, they were originally asking over 8k, i got him down to 7,200 with new brakes and rotors all around, new air filter, and misc. work that they did themselves- but it still took time (door lock was off on pass. side, driver door was sagging a little bit, pass. side head light bulbs went, tail light pass side went) plus he had me take it to the hyundai dealer first to get it fixed because he said it was under warrenty, that cost them 197$ for them to check everything (i got the receipt) and now 1500$ worth of tranny work...so figure they would have had to have gotten the car for 5000$ to break even.
and with the tranny work alone, 1500$ commission on a car is usually unlikely, and with everything figure they have shelled out a little over 2k$.
overall though, i am very pleased with the dealership i got it from- they have yet to give me a problem about fixing something the needs it.

Ok, i finally got my car back, it took a week (got it on friday). supposedly it took longer then expected because they were waiting for some seals to come in.
but man this car is much more fun now that i can downshift around corners and shift properly. it seems to accelerate more quickly and everything (but that might be from a week of driving an awd van)
but at first they werent going to take it apart to fix it (the tranny shop) but the dealership i bought it from told them to atleast take it apart and look at it, and once they got it opened you could see there was definatly something wrong. they replaced all they syncros, and 1st-3'rd gear among other misc. parts, and i think the casing is new too. (either that or they spent ALOT of time polishing it)
but it's all fixed, and for 7200$ i paid for the car, i got it with all of the other stuff, and now a rebuilt tranny.
