If I take this blue painted piece off my engine, and leave it off, is there any downside to it? What about just pulling it off and putting it back on?

You may get water or debris in the spark plug cups/holes. That's the only downer that I could think of. Don't you have to have it removed to use Magnecor, or any larger diameter plug wires?
If you check the Image Gallery, there are a couple of pics of my engine. I have Magnecore Wires and they fit fine underneath the cover. As for leaving it off. If you don't have to leave it off for long that would be ok, but like Java said, you run the risk of getting debris in there. One bad thing is that it doesn't look very nice with the cover off.
