I'm having a hard time choosing between Aluminium or Stainless Steel for my intercooler.

What would you recommend? Price isn't a factor.

Aluminium will dissipate heat faster however it will absorb it faster too.As long you get the right size for your application it will work the best. Once stainless is heat soated you might as well pull over and shut her down until has cooled off. It will hold heat a lot longer.

Go Aluminium .
