Default Stock rods

Can you run aftermarket pistons on the stock rods or do you need to go with aftermarket ones like Eagles?

As long as the dimensions are all appropriate, you can run whatever piston you want on whatever rod you want. If it fits, it fits. I think your question may be incomplete.
