Pad wacking is when you remove your wheel, pull the bottom bolt, drop out the old pads and then put in the new ones.

Do a full brake job. Clean everything that you can clean, lube everything that you can lube, use the proper compounds to keep the brakes from squeeling and have your rotors resurfaced if you need it.

Pad wacking is a quick way to need a brake job and new pads in a few months.

What's the safest way to remove the rust off the calipers using a wire brush? Is this done before the calipers are removed? Or is it better to remove them completely (remove the brake line)? Is there any danger that small pieces of rust could end up in places where they can damage something (piston, seals or whatever) ?

pull the rotor off, then use some penetrating oil, wait 5-10 minutes, then brush it with the wire brush. get all oily rust off with a rag or something, then repeat until clean. Once you finish, use brake parts cleaner on it liberally to ensure the oil is gone. You don't want to get the oil on your pads.

do the same thing with the calipers, but buy a can of VHT brake paint and follow directions on the can afterwards. sorry, i forgot my calipers rusted at one time because I have paint on them now which prevents rust.
