Beta2 transmission + shifter swap into J2/RD
How to install a Beta 2 manual transmission into a J2/RD:
To fit the rear transmission mount, some material has to be removed. Cover all openings to prevent aluminum shavings from getting in.
The mount has to be ground down too.
Finished
Time to swap the electronic speed sensor for the speedometer cable gear drive.
Just one 10mm bolt, and it slides right out.
Attach the Beta2 linkage that bolts to the top of the transmission.
XD/GK shifter swap:
You could reuse your factory shifter, but since you're installing a MUCH smoother transmission why not upgrade to a MUCH smoother shifter assembly.
J2/RD (Black) XD/GK (Yellowish white)
The bolt holes don't line up. Remove all of the base bushings, except the left front bushing. Put the left front bolt in. Position the shifter assembly as straight as possible. Mark the 3 holes, drill them out, install. It's noteworthy that the metal is very thin, but thicker around the existing bolt holes. So your three new bolt holes will strip out easily if you aren't careful. You can weld in thicker pieces of metal if you'd like, or just be careful.
Made a short shifter while I was at it.
Now is a good time to replace the sloppy the shifter cable bushings, Especially the large bushing.
XD/GK left, J2/RD right.
You can get some on Ebay for about $25 but I'm too cheap.
I had to bore out the center a small amount.
Install the insert from the old bushing. Two wraps of electrical tape and perfect fit.
The smaller bushing is the same size as J2/RD ones. So I reused my skateboard/inline skate bearing. They fit if you remove 0.5mm from the outer diameter.
There's some movement in the stock shifter linkage, which causes a bit of play. Fix it with a washer.
J2/RD and XD/GK guys can benefit from this as both linkages have this problem.
The shifter cables line up differently so the firewall seal doesn't fit. I will have to make a seal for it eventually.
Transmission information:

03-08 GK: 3.46, 2.05, 1.39, 1.06, 0.83, 4.05 3.25
1996-2000 Elantra and the 1997-2001 Tiburon has single cone synchros.
2001-2003 Elantra and 2003? Tiburon has dual cones.
2004-2006 Elantra and 2004-2008 Tiburon has triple cone synchros.
I swapped to an 81k mile 06 GK transmission and it is WAY smoother. Better acceleration too. Went from a 3.65 fd to a 4.05 fd.

Whoa, thanks for the info but I thought it was a direct swap. I think I can live with the shifter slop for now. Or maybe locate a new return spring.
