Default Post Clutch Replacement

I have a 2004 Hyundai Sonata Base 2.4L 5-speed. I replaced the clutch yesterday and got the car back together. I put a wrench on the shift lever arm and yanked to snap the release bearing in place. I got the slave cylinder bolted up and secured with pin and clip. I bled the slave cylinder because the clutch felt extremely soft. Last night i ran into an issue with the shift linkage alignment pin with internal threads that the linkage itself bolts to. When set one way, it has very minimal play, whereas when rotated 180 degrees it will slide almost all the way into the transmission. The shifter wont find any of the gears. If someone could please help me to get my car back on the road I would greatly appreciate it.
